I don't know how you change it in Windows but if you're making a font and you don't want to see the this, in Fontlab under Supported Unicode ranges, uncheck Mathematical Operators.3 -

Try a solid bar for the tilde. You'll avoid that ugly negative space and the wave isn't needed for comprehension.1
